The 104 key layout has the "Windows" key and other extra keys. I have never found any use for them in Linux or in Windows. If you use XF86Setup you can see different pictures of different keyboards. Personally, I don't like the extra windows keys because it causes confusion. For instance, in some programs the Meta key is Alt, but in others the key is the "Windows" key which confuses me because I never know which programs use which. And I got used to emacs with the Alt key as the meta key so using the "Windows" key was strange. It would be much easier if everything were uniform.
So if you like uniformity, especially in X, you can specify that you have a 101 key keyboard. The config file to change is usually /etc/X11/XF86Config. The line to change is in the "Keyboard" section. Change XkbModel to "pc101" or "pc104" for your preferences. Alternatively, you could run XF86Setup or XConfigurator.
